you have to wait until apprentice 1 before you can start training it. And you cant stack the points or it will say the same thing

I am apprentice (3).

By no stacking, you mean I cannot use stat points from Novice or Initiate to put into MR? As I have saved them and have every main stat maxxed for a barb.

You have to spend all the stat trains that you got before you were apprentice before you can train MR. Since you start off with 3 for most people, that means that you have to spend at least 13 stat points before you can begin training MR. Even though you are above apprentice, you have to actually have -spent- the trains you accrued before apprentice to start training MR: It's a little bit of an unorthodox way of keeping you from reaching 100% MR as soon as you hit apprentice.

Hrm. Okay. So I'm apprentice (3) with Str, Dex, and Con maxed. The only logical thing seems to be MR. But I have to spend trains elsewhere, so Cha? HP?

If it were me, I'd ask myself "Do I intend to join the Hammer/Any tribunal?" If yes, then train CHA until you can train MR. Otherwise, train HP until you can train MR.
