I don't know if this correlates with the recent changes to digging in water, but there are objects that are buried in air, and so cannot be dug out. I was curious if this is the way its intended to be, and there's a special way to get buried objects from air, or if this is in fact a bug.

It's not a bug, it falls under the effects of an intended code change. There shouldn't be any buried objects in rooms that are flagged with the air sector. I've fixed a location that comes to mind, but if you find any others report them to me via PM.
