He missed the headbutt but I still get knocked out?

I think the damage missed, but the roll for knockout hit.

Yeah, the "misses you" message is related to the damage, but the skill still checks for the secondary knockout effect.

I could post more of the log but I took a hell of a lot of damage from that hit.

It's more likely you took the damage from the subsequent attacks in the round.

Perhaps I am just not getting it, but the chance to stun is independent of whither or not the damage is done? Seems like it ought to check first if the attack lands then there is a chance for stun?

The attack landed. It just did no damage to you. The message of "misses you" does not mean the skill failed or missed. It means the skill did no damage.
